Hi Hanh,
You want to make a multi-file dataset (also called a descriptor file). You will create a descriptor file which lists your file names and information about the time steps. Then you can open this descriptor file in Ferret and it will appear as a single dataset.There are tools for creating a descriptor file, documented here:

Then to compute the climatology, use the modulo regridding operation. http://ferret.pmel.noaa.gov/Ferret/documentation/users-guide/Grids-Regions/GRIDS#Chapter4-Modulo_regridding

This operation automatically takes leap years into account.
