Can I also save dataset that after have been analysed (say depth average) ? I know I can save netCDF by selecting domain of a variable.

Just answering your first question; you can save data from LAS, using the "Save As" button. This lets you save a variable to a NetCDF, ASCII, or arcGrid file.
