Phil,There are few things you can check to help us track this down. When LAS is deployed into Tomcat the JavaScript code required to run vizGal (the comparison interface) is deployed into $TOMCAT_HOME/webapps/las/JavaScript/components/gov.noaa.pmel.tmap.las.VizGal/. The first thing to do is check to see if that directory is there in the deployed location.
Secondly, even though it's not supposed to be a problem, we have noticed sometimes that when we deploy a new version of vizGal into a browser that has already been using an older version, there are problems or conflicts. Bottom line, try clearing your browser cache.
Finally, when you do push the comparison button after clearing the cache, open your JavaScript console and report back with any error messages you see that relate to loading the comparison interface.
