If you search the email archive, you'll find several threads about cropped images on Mac. The only reliable workaround is to make the plots from the command line as the above or to go back to an earlier version of PyFerret.

Although I do use PyFerret on Linux, I don't use it to make plots, so I don't know if I have the same problem as you, but your problem might be rooted in the same problem as Mac users have.

I did try to specify the size of my plot using set win/XPIXEL=1000/YPIXEL=800
and saving it with frame/file=Map_01.gif/ypixels=800, but it did not make any difference.

To use these output images, I used to crop them. But I was wondering if there is a workaround to obtain nice centered PNG/PDF outputs, knowing that I am not ready to update my system to ubuntu 22.04.
