I'm not sure I understand what you're running into. Are you trying to overlay on a previous plot in the viewport, or are plots in other viewports disappearing?  The mp_demo script makes a whole batch of map projection plots in viewports; take a look at that script and see if it helps you.  (find it with the Unix command Fgo mp_demo.jnl)
