averaging of netcdf data can easily be done with the netcdf operator
package, available at http://sourceforge.net/projects/nco.
Depending on the time axis definition of your files, either

ncea output.00.nc output.06.nc ... outputmean.nc

or

ncra output.00.nc output.06.nc ... outputmean.nc

should do the trick.
